I just tested FlashFXP using the latest version of raidenftpd and it appears to work fine for me and others don't appear to have problems. I don't know what would cause your corruption problems.

Older versions of raidenftpd had a bug that would cause data corruption but that has since been resolved by the raidenftp team.
