By clicking the toolbar do you mean pressing a button and holding it depressed?

I wouldn't compare the menu with the toolbar in this case, when a menu is activated the tracking is handled by windows and not FlashFXP (Windows takes full control) and by doing so any back-ground operations within the same thread are delayed until the menu closes.
