When you added your skiplist rule did you instruct FlashFXP to match the name of folder?
(I've included a screenshot of how it should look)

Do you have the global skiplist enabled?
Options > Filters > Skiplist

It would appear that the global skiplist needs to be enabled in order for per-site skiplists to function.
