The only thing that I can think of is that you might try using Passive mode, perhaps it will give you a more stable connection.

The actual stalling as you call it is being caused by either hardware (router or otherwise) between you and the ftp servers, or the actual ftp servers. Since you mention multiple servers I suspect it's not the ftp server.

If the stall occurred within FlashFXP it would be detected (unless perhaps you have the option turned off), in which case you would need to retest with the option enabled. Options > Preferences > Transfer > "Stop and resume if no data transferred within (minutes)", when this timeout occurs you'll see "Transfer Timed Out" in the status window and the transfer will be retried.

When the transfer stalls does the file actually complete, or is it incomplete? If it's incomplete you should be able to resume.
