as some feedback, when I updated to 5.0 it imported setings but seemed to import old out of date settings, the only thing I can think of is somehow I have 2 installations of flashfxp with one been dormant and it imported the dormant one.

I am ok now as I did a manual backup/restore from the 4.x installation I was using.

Also I had to reenter my registration info again as well.
