I suspect the problem is the site you're fxping to, not from.

I would recommend you do the following
1. Enable timestamping (right click on the status window, click timestamp)
2. Add "debugtag=1" to your flashfxp.ini, for complete details see this thread
From this we can determine which site is specifically causing the problem.
