Preferences Dialog > Transfer > Options > Stalled Transfers
Do you have the option "Restart transfer if no data transferred for (user input) seconds" checked?
If not then I suspect this might be related to a bug we discovered a couple builds ago, I thought it was fixed, perhaps I need to take another look at it.
To confirm if this is the same bug please check the option from above and see if you continue to encounter problems.
