Since you're upgrading from v3.0 to v3.2 the proper way would be to run FlashFXP v3.0 and from the Tools menu, BackUp Configuration. This will save all of your settings/sites/etc to a single file.
Then in FlashFXP v3.2 restore your backup file (tools menu, restore configuration) that was created with v3.0
