Currently FlashFXP can't do. What you can do is create a queue that contains this folder and then set it to transfer on scheduled queue. With properly configured 'file overwrite' rules if your file didn't change FlashFXP won't needlessly transfer it, but when that file changes FlashFXP will transfer it.
